The jewel of the church is clearly the chapel that houses the sacred remains of the body of St Francis. The chapel’s interior is adorned with rich paintings and carvings that take us through instances from the saint’s life.

The triangular roofing on the church's exterior is finely carved with the initials 'IHS,' which is an abbreviation for the Jesuit insignia, which means 'Jesus, Saviour of Men.' The church's interior floor is constructed of marble mosaic with precious stones, which gives it a melancholy air. A screen with the image of St Ignatius Loyola shielding an infant Jesus runs from the floor to the ceiling, adorning the interior. His gaze is drawn to the sky, where a gilded sun with the initials 'IHS' watches over them. Above all, there is the picture of the Holy Trinity, which is Christianity's holiest symbol. The Basilica of Bom Jesus has been open to the public for over 408 years and is open every day.

The tomb of St. Francis Xavier is placed here. He died in the Chinese island of Shangchuan on December 3, 1552, when he was 46 years old. His ashes were scattered across three continents. The body was discovered to be completely fresh each time it was exhumed. It can be terrifying to see the sacred body through the glass pane.

The three-tiered edifice is made of jasper and marble, and is flanked by stars and bronze plaques depicting scenes from the saint's life, according to Lonely Planet. The casket, which was created by Italian Jesuit Marcelo Mastrili and built by local silversmiths in 1659, was initially encrusted with valuable stones that were plucked out over the ages.

The interiors are otherwise simple; the ceiling, in particular, appears to be bare. A projecting gallery runs along the two longer sides of the Church, intended used by dignitaries on solemn occasions.
